The Extensive de novo TE Annotator (EDTA)
The Extensive de novo TE Annotator (EDTA) is a comprehensive pipeline to annotate transposable elements (TEs) in eukaryotic genomes. It integrates various existing programs to identify and classify different types of TEs, including long terminal repeat (LTR) retrotransposons, terminal inverted repeat (TIR) transposons, miniature inverted transposable elements (MITEs), and Helitrons.
The developers of EDTA benchmarked the performance of these TE annotation programs using a curated library of rice TEs. They evaluated the sensitivity, specificity, accuracy, precision, false discovery rate (FDR), and F-score of each method. The results of this benchmarking study, along with the EDTA pipeline, aim to simplify and improve the process of TE annotation in eukaryotic genomes.
EDTA takes advantage of the advancements in sequencing technology and assembly algorithms that enable high-quality de novo assembly of large, repetitive genomes. By traversing the TEs in these assemblies, EDTA can provide a comprehensive, non-redundant library of TEs for species that lack this resource.
